Replying to cehoyos:
Could you confirm that the same problem is also reproducible with the following command lines?
$ ffmpeg -ss 24 -i \[CCCP\]_Mega_Weird_Audio_Test.mkv -map 0:24 out24.wav
$ ffmpeg -ss 24 -i \[CCCP\]_Mega_Weird_Audio_Test.mkv -map 0:25 out25.wav
$ ffmpeg -ss 24 -i \[CCCP\]_Mega_Weird_Audio_Test.mkv -map 0:26 out26.wav
$ ffmpeg -ss 24 -i \[CCCP\]_Mega_Weird_Audio_Test.mkv -map 0:27 out27.wav
$ ffmpeg -ss 24 -i \[CCCP\]_Mega_Weird_Audio_Test.mkv -map 0:28 out28.wav
But not for other map values?
Yes I can reproduce this with ffmpeg as well.

Seeking back to beginning seems ok but not intermediate seeks.
Also, av_find_best_stream returns stream 22 for the audio stream which has a bit_depth of 24 which apparently is not currently supported for WMA9 so it can't be opened.

if theres no player that can seek in the atrac3 stream and considering ive also no idea on how one could seek in it i suspect the stream is not muxed in a way that allows seeking. Thus closing as invalid.
If someone finds a player that can seek in this stream then please reopen
Could you confirm that the same problem is also reproducible with the following command lines?
$ ffmpeg -ss 24 -i \[CCCP\]_Mega_Weird_Audio_Test.mkv -map 0:24 out24.wav
$ ffmpeg -ss 24 -i \[CCCP\]_Mega_Weird_Audio_Test.mkv -map 0:25 out25.wav
